15 outs combo draw in position vs. two potsize bets

Preflop ($0.03) Hero is CO with 3 A
UTG folds, MP calls $0.02, Hero raises to $0.08, 3 folds, MP raises to $0.14, Hero calls $0.06
Flop ($0.31) 4 J 9
MP bets $0.30, Hero calls $0.30
Turn ($0.91) 4 J 9 5
MP bets $0.88, Hero calls $0.88

I regularly find myself insecure with strong draws in position when Villain shows agression. In the hand example Villain limp/3bets pre, which on my stakes is indicative of JJ+. On the flop and turn I am confronted with two pot size bets. The turn gives me 12 outs against AA and 15 outs vs KK-JJ. I block AcKc/AcQc.

How do you guys approach strong draws in position in spots like these and in general? My usual approach is to just make this a math exercise in odds and outs for me, where I call when receiving the correct price. When should we start raising turns to generate FE and allow ourselves to win the pot even unimproved? Which factors determine turn calls vs. turn raises?
